I don't see what the problem is? Use the iCloud ID for iCloud and the Store ID in the store. It isn't that hard. The sign in for those are in different places on the iPhone and your iCloud account doesn't have to be the same as your iTunes store account. My iCloud and itunes store IDs are different and it doesn't cause me any problems.

I have problems now because I have business and personal accounts. Eg, my apple developer account is needed to install Xcode, but my iTunes stuff is tied to a different account. I also have personal apps and business apps. The current system is designed assuming they're one and the same.

You can't fault Apple for that. In Theory, if you are doing Dev work you should have a different login and password on your computer to keep the Dev(work) and personal(home) stuff separate. Ditto with iOS devices, they kind of expect you to keep home and work somewhat separate.
