I need to archive several thousand messages to unclutter my Inbox but would like a searchable file I can backup. Is there a way to do it?

You can if you are able to transfer it all to gmail. It is fully searchable.

This is one of the many things I like about using Eudora, mail files are saved as plain text files that are easily searchable using any text editor (and Eudora of course).

I have saved email archives (by year) that go back to my very first Mac!

In Mail, you can select the messages you want to save and save them as text or RTF (or raw) message formats, resulting in searchable files. You could save each inbox as a separate file and do what you want.

I've been debating going back to Eudora for the very reason that Ken mentions. Is there any other free email client for Mac that saves email messages as plain text by default?
