Video editing question

I have a 9 chapter video (mkv). I know that can be easily converted to mp4 if necessary (mp4tools).

I want the output file to be only chapters 1-2 and 4-9. Do not want chapter 3 in the output file. Don't necessarily want to watch the video (in actuality, there are many I need to do this to; sometimes different chapters) to get the exact frame times for the unnecessary section.

What's the easiest/simplest "free" method to do this?

Quicktime will allow you to trim a section of your video and then save out to a new version.
