To expand a bit, Handbrake requires the presence of VLC because it makes use of some of VLC's frameworks. Handbrake does not actively use VLC itself to do its thing, i.e. VLC does not need to be running.

You will want to use the presets suitable for your watching device.

Loving the file is also a personal choice - iTunes will work, but there are other options too.

Depending on your setup, it might be faster/easier to rip the DVD's you want and then convert them to iOS/iPhone.

And an external DVD will be much faster than anything Apple used.
