I think Enterprise was run with G4 Mac Minis.

It was either G4 minis or G4 Cubes. They were silent, and I think they powered the displays. Weren't those Quadras running Macromedia Director?

The g4 cube drove the displays on Scott bsckula’s enterprise series for the most part. The Mac towers etc were used to create the animations which were coverted or published as director called it, into standalone complied programs. Those were what was run on stage by the video playback operators live. Director works well because it could be interactive stopping and starting and playing as needed on cue. Also you could jump from sequence to sequence out of order by a key press sequence. It could either be either internal frame sequences or could call QuickTime movies up to be played. It was a great operation to fly the enterprise.

What does this mean? Desktop computers ran some special effects that were then filmed for scenes? Or that the Macs ran some of the displays/ship monitors used on set?

The desktop more powerful machines made up the animation sequences kind of like somebody authoring them. The sequences were turned into complied files. Those were taken down to stage and loaded up on the mac cubes which were connected to the various monitors mounted in the consoles or behind the walls. Special effects (or visual effects is better word) like the ships flying around in space or shooting at each other would be done by specialized outside companies. Sometimes the pieces of the Vfx would be made by the art Dept but when it came to animating making them move in 3d space that usually went to outside companies who have big banks of computers to make the sequence move or “render” them in minutes or hours rather days or weeks. It was a weekly show after all.
